Hal Robson-Kanu’s 81st-minute goal had appeared to clinch the three points for Slaven Bilic’s men but Josh Cullen’s stoppage-time penalty saw both sides share the spoils.
The game also saw Nathan Ferguson sent off for a reckless challenge on Chris Solly.
Gary Rowett got off to a winning start in his first game officially in charge of Millwall with a win against his previous employers Stoke.
Ben Thompson’s first-half goal and a penalty from Jed Wallace after the break secured the 2-0 win for the Lions at the Den.
Fulham were unable to close in on the automatic spots after only managing a 0-0 draw at struggling Middlesbrough.
Meanwhile, Preston came back from 2-0 down to beat Blackburn 3-2 with Tom Barkhuizen getting the winning goal.
